I have a 1998 4.6 Cobra engine and recently purchased a 1969 Stang.  

Can anyone tell me if I would have any problems installing the 4.6 and its transmission into the 1969?

And if so, what can I do to make it work?

you have to modify a motor mount and trans cross member but yes it will fit, but you will have fun hooking up all the wiring for the fuel injection, oqygen sensors, but yes it can be done. I have seen a 56 ford with a 89 5.0 full injected motor.

I've got the entire '98 Cobra...So, I could just use the wiring harness as well.  Couldn't I?

well you sorta have to, for the full injection and all the sensers and such.
