2003 Cobra supercharger won't fit the 2V SOHC without some fabrication / other parts.

Your best bet would be to get a kit from Kenne Bell or Whipple, Eaton makes the Cobra supercharger and I don't know if they have a 99+ GT kit available.

oh yes they do  ;D. vortech has a mongoose kit fits on 99-04 gts its a centrifugal tho i spelt that wrong i know i did. Modualar power house tested the sq trim on stock motors pushing 8 psi making anywhere from 365 rwhp to 385 rwhp that non intercooled or aftercooled no headers or nothing but your gonna need a clutch FOR SURE and youl want a cooler just make sure the hp gained dont knock it over stock recommendation. Kenne Bell and many other brands to superchargers for the 99-04 gts. My buddy had 10 psi off the vortech running an after cooler headers a short throw and x pipes ran 12.7 at thunder valley here in bristol thats awesome for such a high elevation, stock cobras average low to mid 13's here.

Tork Tech Inc. makes a manifold kit that will allow you to bolt just about any roots or twin screw on a 2 valve, but it will take some work. It has a blank top plate so you can fit the 03-04 Cobra blower on, but it takes a bit of engineering, measuring etc. and $$$. The 03-04 cobra blower (Eaton) is a Generation 3 and 4. You would be better off buying the kit with the Magnuson/Eaton Generation 5, since it is already up 50 HP over the old ones with the new case design. Here are some pics and a dyno sheet.
